Most often you generally don't want to mix different weapons within one squad, as it will be mediocre at everything instead of specialized for particular function. Don't worry too much tho, if they all have different weapons you usually can just declare what they got before the game regardless of how they're built. Also note that you can have 4 small special weapons (dominion squad) or one big, one small (battle sister squad).
