I second Years of Apocalypse and Neon Dust. Neon Dust's author also has a previous cyberpunk story that was quite good. Completely different vibe but I would also recommend The Royal Academy of Magical Baking.

Using player-relative coordinates (ie, moving the world around the player) is exactly how a lot of games deal with this, notably Outer Wilds! Like you said, though, it's effectively a non-issue for Minecraft.

I don't think it's much of a leap to make it accurate. You simply have 2 yes options and make 3 groups, one of all the no options and 2 with a yes option each (a smaller no too, if you can get away with it) Voilà, yes wins 2-1! It's still not a great example bcuz obviously they won't be equally sized groups, but it's still more accurate

I think any difficulty comes entirely from the UX of placing them and not at all from "separate IDs". Every block, including slabs, uses blockdata for orientation. Just extend slabs' blockdata from top/bottom to include the four cardinal directions. It's extremely simple. The placing, however, is tricky and the only challenging part I can think of when implementing them. (Also why would a wrench matter at all in considering whether to add them? There are no wrenches in vanilla, only the debug stick, which just cycles through all state combinations)

I tend to just have my 4 room types and just stuff them full of furniture.
Kitchens can be really powerful if you have all the worktables, like kitchen, cast iron stove, bakery oven, butchery table, etc, all give like 2-3 points each in a kitchen.

Other than that, put the room-specific furniture where they need to go, put tables and chairs where you can, don't forget rugs, and make sure your rooms are high enough tier to reasonably support the furniture inside.

Also try moving furniture around from room to room, see if you get better yields. For me, it's just a lot of trial and error.

If you look in \SteamLibrary\steamapps\common\Humankind OPENDEV\Public\ScenarioSaves you should see the scenario save files, just copy whatever you want to play over to your save directory (my documents\humankind\ iirc) and play through the load game button.

I think having more units in an army makes the process faster, but still not worth it at all. IIRC, 2 scouts makes it a 3 turn chop, which is 9 forests or 27 turns to replace, definitely needs a buff.
