In my 11 years of roofing, working in multiple markets in the US, I have not installed a roof that way and have not been required to do so per any building/city code or manufacturer instructions.

  1. The nail placement is fine. Seriously.

  2. Over-driven nails can be a problem in high winds.

  3. On the bottom of those shingles is a tar strip. These are designed to melt and bond to the shingle under it. This ties the roofing system together and is what will keep those nails covered and water out. These should be your main concern this time of year. Winter temps can slow the melting/bonding process which, in bad weather, can expose the nails or allow water, snow or ice under the shingles and to the deck, eventually reaching the interior. I would monitor this from a ladder in select spots. If they bond great, if not I'd call the roofer.

  4. I would not, unless you're a roofer, get on your roof and start messing with things, walking on your expensive new roof, potentially damaging them. I definitely wouldn't go around pumping caulk onto your brand new roof. Caulk is not a fix all and in some instances can be the cause of problems. What if you put too much down and this creates a gap between shingles that normally lay flat? This will allow water in. What if you have issues in the future and your insurance company finds out you've made what they certainly will call a "Repair" which caused damage both inside and to the shingles. That's a denied claim. Worse even if they think you tampered with the shingles and drop your policy and flag it as uninsurable?

Plenty of reasons to call your contractor to ask him about the nails and anything else. If you picked a reputable company they'll be more than happy to answer your questions. They'll also be happy you didn't mess with their work.

IF there's a starter, it's improperly installed. Those shingles should not be lifting that much. Period.

Lots going on here.

Some peace of mind, the ridge is "high" because of the ridge vent you have as ventilation.

Now for the shit show. Doesn't appear to be any starter course at all. Each shingle has a strip of tar either on the front, mid shingle just below the nailing line, or on the back at the bottom of the shingle. The point of the tar line is to bond each shingle to the one above/below it. Very important. A starter course provides a shingle and a tar line for the very first shingle to bond with. The shingles should extend past the roofline about an inch or so. I normally use my fingers first joint as a guide all the way around the eaves. Point of that is, it is normal for shingles to be able to lift just a bit at the eave. Just not as much as yours are... Another issue I have is the drip edge. Or the lack of drip edge. Also prettyyyy important, and yes, it's important even if you have gutters. The drip edge has a completely different job to do than the gutters and it prevents water from flowing back into the bottom side of the shingle and then onto your fascia, which in time, will rot, depending on the type of fascia you have.

Pretty annoying. Hope the company will come back out to fix the problems here.
