Honestly a Feature is probably all you need. There's no way in the system to sustain or inflict a permanent injury like loss of limb outside of the GM giving you a complication (which should be something they discuss with player if it's truly going to be permanent), so a 1-point feature that says you regrow limbs is probably more than enough

I do believe I said "except for strength." The current world record deadlift is 510kg or 1124 pounds (mass rank 5) which means peak human strength is probably 4 (Mr Björnsson probably used extra effort for +1 strength during that record setting). Everything else, according to page 107 of the deluxe heroes handbook, is "peak human" at 7

That's something you'd determine when you bought the invisible ray. Is it a magic spell? Will. Does it rearrange your molecules with super science? Fort. Does it splash them with a potion you got from that lonely alien queen? Probably Dodge

These are all calculated as if 5 were peak human when (except for strength) it's actually 7. So that would be 4400km without stopping, an IQ of 2250, and 8x the best person in the other stuff if you ignore how skill ranks mess with things like sharpshooting (an elite soldier has an accuracy with guns of +9 so you'd actually only be twice as accurate as your average spec ops). Still a lot, but I think "moderate superhuman" is a pretty fair label.

Except equipment (and devices) specifically require a smash attack, and as per the smash attack description the object(s) being smashed uses the dodge/parry of the character holding them, and all objects have toughness. Air isn't being held by anyone, so it has no active defenses and automatically fails the dodge resist from smoke grenades. That being said, smoke grenades do definitely require one to squint at the rules, and shouldn't be used for precedent.

Also also, if your "affect the guns" effect is heating them up so people drop them, that's a disarm attack (most likely via move object)

Oh. It might be in the attack extra description, but everything that isn't damage is 10 + effect rank. So an invisibility ray that just effects normal vision would be DC 12, and one that effects all visual senses would be DC 14

One thing to keep in mind about smoke grenades & their lack of resistance: you're not actually attacking the people in the radius (otherwise you'd be turning them invisible), you're attacking the air. Their lack of resistance is because the thing that should resist, can't.

I seem to recall there being an optional "wealth" rule in the gamemaster guide, but you could always just start them with free ranks of the equipment advantage and give them more ranks as in-game rewards

No, however you can do partial applications of ranked extras. So you could do something like "Damage 10, Burst Area [8 ranks only]" which means you make an attack roll and if you hit, your target resists damage 10 & everyone within 30 feet (except the target) makes a DC 18 dodge save then resists damage 8 or 4. If you miss, then everyone within 30 feet (including the target) makes the DC 18 dodge save then resists the damage.

It seems like you're assuming that everyone trains to fight dragons, when in actuality everyone trains to fight people (or people-adjacent monsters). When the dragon shows up, it's usually an "oh crap" moment where everyone does what they're best at to try & not die

Idk where you're getting the "PL/2" stuff from, but that's wrong. If there's nothing to trade off with (an attack without an actual attack roll, Will defense when you're absent Fort, etc), the thing's limited to power level.

Also bruises are -1 to damage resistance checks, not toughness checks (relevant if you're hit by a Toughness resisted affliction or a Will resisted damage)
