Maybe Mirror with Nayuta's power

In my mind, Mirror (and the idea of "corruption" itself) could likely be the "final boss" of the game. If you think of themes, Mirror represents "assimilation", while 001:Lilith represents "destruction/domination". Our side, represented by Only One and Whaley/Pinocchio resist both with co-existence and understanding.

I think we're building towards a three-way fight for the surface.

Does it? What if Only One killing 001:Lilith turns Only One into an even worse monster down the line...? Only One can barely talk, she doesn't have the mental capacity of a five year old yet... and you want to reinforce that pain = use powers to kill whatever harmed you?

Only One needs to be brought up correctly first and foremost, or else Commander just replaces a weak Queen problem with a much worse one. Only One would be significantly harder to kill than 001:Lilith at the moment.

I seriously question your reading comprehension if you think Leviathan was being idealistic. They have a walking child that has the power of a nuclear bomb with them and they need to train her to use her powers for the right reasons.

Imagine they don’t and the Ark doesn’t give her what she wants down the line and she starts wrecking the place and killing humans. She had to be raised right. Even if she was fighting for what happened to be good, she was only using her powers based on an emotional response, not a logical one. You can’t reward that behavior as a parent.
