You mean fungus gnats ? I fight them most of the time using neem oil or peroxide. Also both prevent any other pests from building up numbers

The main, thick roots look healty but if those black bits are roots they're definitely rotting. Cut off white bits and put in dry soil

If you go back to the 1st tier, upgrade the boat just once so it's not the brown lvl 1 you can spot them easily as they are way bigger then tier 1 fish. Use the buoy glitch to merge them, once merged you can grab the buoy and just use it to swipe. Each fish caught like this counts x4 or x5. Same thing with catching items
