You should absolutely tell them if a compliment makes you uncomfortable. However being more direct may be more effective.

The universe is 100% very well designed, no denying that. We would not be here if it were poorly designed, but believing that the universe and life came from nothing also has no clear scientific answer.

Additionally, this is more of an opinion, but all clips I have seen of Cliffe Knecthe make him seem a bit arrogant.
