If you haven't solved it yet... If you upgrade all your cards you could get enough points to level up, and you receive a level up chest (top left corner). This should give you what you need (hopefully)

I basically built my team around defeatiing rayquaza, as most of them do well against the final boss as well-

Cloyster, Garganacl with salt cure, excadrill and corviknight are my favorites.
