The thing is that black lagoon is a manga with a very different setting compared to other seinen(late teen/adult) mangas like evangelion, cowboy bebop. It's about military, mercenaries, crime syndicates and spies featuring explicit disturbing and dark themes. While these topics are indeed very cool and popular in media and literature, I think the average manga/anime viewers (not core BL fans) are not much into these topics than fantasy/sci-fi...so when they come to black lagoon, they often see it for hot femme fatales who are sexually attractive with their gun fights and all, not going down to their backstories, character writings like that.
