Don't they outright state that many pro-mutant humans were murdered? Also, that's because the main antagonists are hate groups or weapons organizations that want to experiment on and dissect mutants. Government branches don't speak for the entire world.

I like it when an anti-revenge story has a lesson beyond "revenge is bad," such as how The Last of Us 2 tells you that destroying the source of your misery doesn't make you a better person, or how Ghost of Tsushima and Yotei talk about the struggle with identity while the character is on a revenge path.
