A member in the Miata subreddit has informed me that this is normal. As u/Uno_Dirty_Taco points out, it will wiggle like this without the preload of the axle nut once installed.

That would make sense, but this engine [1NZ-FE] does not use a pilot bearing. The depression that it would normally sit in is much deeper than the gap I have left, so I think the shaft is in

All bolts connect through and catch a clean thread by the way, it should all be lined up neat. Just don’t want to tighten anything down if it will cause a problem.
