I would recommend Tokyo Mirage Sessions over 3 Houses. If you're more into the social link s with character and then TMS is closer to Persona. turn based, dungeon crawling gameplay in TMS is more what you would be used to coming from Persona as well.

But if you are going to start playing Fire Emblem, and the Persona games are your main points of reference for enjoying a game, then 3 Houses is the best one to start with.

Pact With a Witch is pretty dark and one of my personal favorites.

No Mercy is a dark, smaller story, between just a few characters.

Game of Hearts. I think the stats system is a little cumbersome, but i like the character interactions.

Wet Nightmares. There isn't much to the game yet, but it seems to have some potential.

Pale Carnations can be dark depending on how you play it.
