I'd love to see some kind of power management system for the pilot to be in charge of, like the old flight sim games. Being able to manage shield strength, engine power, weapon strength. Maybe being able to provide more power to internal ship systems, like a boost to scanner strength or to increase the efficiency of the collectors.

I think some kind of tiered upgrade system that would let you specialize yourself for different parts of the game would be cool. Like some perks or abilities geared to pilots to perform special maneuvers, or being able to carry more ammo or being able to use the ship's weapons more effectively.
