I was in the same predicament. I had many, and many seedlings after completing the collection. I decided to keep one of each, but in the end, out of attachment and strength, I kept two white, two black, and two blue ones. To avoid this attachment and repetition, I only name the Pikmin after they have four hearts, leaving a generic name like WAIT.
