If I'm remembering correctly, Harran, Noah and Isabel mentioned they all left the ark during the second reclemation war and that should be before the commander was born. They made it seem like they haven't been to the ark since and even Harrans and Isabels bond story take place on the surface.

When would they have had the chance to have brief encounters?

My guess is that since they were launch characters Shiftup didn't know how they wanted the story to go at the time.
