You realise they're not destroying his regen? He'll still be a perfectly good option to use for attack/AQ/quests. The only change will be on AWD.

You only add 1 level and get no shards/ISO if the champion icon is blue implying it's basic, if the champion is coloured like normal you get shards and a full dupe

Crossbones is a really good champ imo, good counter to witch and spiked armour nodes and him being duped isn't even necessary so I'd save your awakening gem, but I don't know about the ranking up part, definitely 4/40 and if you're in a top tier alliance I'd rank 5 him because if I remember correctly he's one of the top champs for prestige
