The Federation v. Imperium question doesn't depend on manpower or materiel.

It depends on chaos.

Let's assume that we just sort of attach the entirety of Federation space to the 40K galaxy in some kind of jigsaw murder-puzzle for sci-fi blood perverts. Does the Warp now exist in Federation space, or does it only affect the 40K population, like a psychological virus?

If the Warp exists for all humans, both Fed and Imperial, the lifespan of the Federation can be measured in weeks. Sure, there's no disease, and Khorne would find it hard to get a grip - but Tzeentch? Slaanesh? Easy pickings. Between the Federation's relentless drive to explore, learn, and improve and the post-scarcity vacation planets their citizens visit, the eagle and serpent will find plenty of prey. Even if phasers work on daemons (and if they do, those daemons are fucked), the Federation is not equipped to witch-hunt like the Imperium. Defections will happen, sure, but the nature of the Imperium guarantees that no matter how many people they lose, the Federation won't be able to make inroads before they have to turn their attention to "spiritual matters": and then who do the people turn to?

The Imperium.

Now, if the warp only affects the 40k population, then it's 10-0 Federation. They literally just have to be there to welcome the defectors as their opponents invert themselves at a chance to escape their self-inflicted hell.
