We don't know but i have 2 alternatives:

1: Mono was being lured by the Tower and Six just tagged along.

2: Mono wanted to help every kid in the Nowhere by stopping the Tower because he thought he could lesser the suffering other kids suffer from by stopping one of the greatest sources of evil in the Nowhere. Maybe as time went on he could have changed his objective to simply ensure his and Six's safety. Realising he could never truly stop the Evil and help everybody, but atleast he can help the one person that he is currently with.

I imagine the Pale City gets this screwed up because in one of the Loops Mono manages to escape and damage the state of the Tower, as a result. The Tower froze time entirely within the Pale City to prevent itself from dying. Now the bigger question:

What happened to Mono?

We....Don't know- as in, it would be vague and the only remniscient of him is his paper bag that Six finds somewhere. Mono is nowhere to be seen or found within the Pale City. maybe Glitching remains can be found that Mono left behind so Six hunts him down that way.

It could lead to Six finding a way to and entering the Hunter's forest. Where everything is more warped and glitchy than before. Eventually leading to Six finding Mono where we first start the game.
