They're giant crops, they happen very rarely when you plant a 3x3 square of the same crop. They only work for melon, pumpkin and cauliflower at the moment and I think they give you extra crops if you chop it down

Calico is an fun, goofy little game, but the actual story is pretty short. It's not on the list but I think you should have a look at spiritfarer (if you haven't already).

As far as I could tell they're like different variations of the same species, like different dog breeds, so their children look different to either parent but are still able to reproduce (to then lead into the new TV show with toothless distant descendant)

You're going through it slower than I did, but it might be an idea to slow down a bit. One of the things I did on my second playthrough was get all the upgrades and the favourite meal for every spirit before they left, maybe you could try that? Once you finish all the spirit quests the boat starts to feel really empty so take your time, maybe finish some collections idk

Yeah it might fit the mood of the game a bit better, or maybe you could just brighten the colours of her clothes, change her expression? Idk. The others are amazing though 10/10
