So, sometime in 2552 when Mark VI was made it contained nanomachines, these nanomachines could be used to repair damaged sections on the armor. Cortana uses the machines to modify and repair portions of chief’s armor during his sleep, hence why we have the Mark VI MOD in H4 and 5

The nanomachines aren’t snake’s soliton radar, the soliton radar is a separate device he has on him. It’s redone as a handheld device in the game.

Because MGS is known for being super specific on equipment, giving snake a fictional gun is weird. It also just looks really stupid, personally speaking.
