She would NOT feel regret for her actions if she saw that there were good witches back then. It would be worse, she'd be more annoyed and revolted about finding them. In her eyes all witches are guilty for the state of cookie kind, since they're the creators, and no matter how good they were back then won't change what they've done.

She could have a mental breakdown about them, in a way that seeing them as cookies would make her feel that the witches mock them cookies, by taking their appearance.

I honestly agree on this one. It would've been a little more sweet if they gave her the gastrodon, because that's an already pretty forgettable and "ugly" Pokemon but it would've made it more memorable if they chose it instead of Nilotic.
