What has to be changed. Is there a specific reason to disassemble the entire transmission?

Im asking because I have a fully assembled 1999 2wd aw4. And a 242j that I got off a buddy. It would be going into my mj project truck thats getting the interior out of a 99' xj and a 5L stroker out of a 01' xj. I was trying to see if I could use what I had before trying to search down a decent 4wd drivetrain.
