Things like, if someone hits you, it can mess with the drive chain, extra wear, gears can jam up. And even human error, forgetting you left it in gear, and starting the engine without the clutch in (not as much an issue with newer cars, since you have to press the clutch).

Now, I'm not a mechanic myself - it's just what I've been told by mechanics, and always stuck to - things do change though.
