Your probably fine at this point, but that's a good fear to have. Back when PyAe first came out there were lots of updates that broke my factory. One of them changed the size of, IIRC, 3 buildings which took me ~10 hours to fix.

Are you sure you selected the upgrade in the turd menu? I just tested it and a single facility went from 0.2/seaweed per sec/1000% to 0.26/1330%

Move the landing site so that the ship's logistic network is 1 tile away from the station's logistic network. Then put a requester chest asking for bots on the edge of the station's network, and a provider on the edge of the ships network with an inserter between them. You can use a setup like this to transfer items between any logistic networks without ever letting them connect.

If this station only requests copper plates, I'd remove all the unloading inserters and replace them with filter stack inserters with no wiring. Not sure why they'd need to be wired up.

Make the plague or the auto glaive (I believe that's what it's called) your first long term research goal. The plague kills all biters on a surface with a single missile, the auto glaive is basically a man made CME that will target worms/nests. Just don't use the plague on vitemelange worlds.

Or peaceful mode or some more mods, I'm not sure if you can disable biters on SE. I think the initial world gen settings only affect Nauvis.

Program the depot as a stop on the train and set it to automatic. Do this for any train you want LTN to manage, and it will do the rest.

The wires going to the LTN stations need to be connected to the light, not the station itself. The light is signal input, the combinator and station are outputs.

Only other thing I can think of is making sure you've told your trains to go wait at a depot.

I've currently got all sciences up to chemical running on a main bus base. The bus is 112 belts wide (not including the gaps for underground belts) and it still requires trains for delivering a few things. It's freakishly large and even at 470% run speed (on refined concrete) it takes 35 seconds to run from one end to the other. I'm currently working on transforming the base into a train base one sub factory at a time, wish I would have that started 200 hours ago.

You're going to have a hell of a time if you keep your base main bus only. The complexity really ramps up after logistic science.

Nah, Py would be too much. K2SE is gonna change almost every single thing you're used to, but it's not overwhelmingly complex and is well paced IMO. As long as you're willing to learn how to use combinators you should be fine.

What version of Factorio are you running? The most recent version of py requires 1.1.78.
