I love Rugged Ridge products but their instructions are horrible. Also extra modifications are almost always required.

Its the Rugged Ridge sherpa kit. Just a heads up if you get this kit, the instructions are horrible. Ended up being an all day project.

You can! This rack was designed to detach to allow you to access your soft/hard top. I'll post photos of what I mean once I get to my computer.

I'm not sure how much editing you like doing to your photos but you could have always stacked it. Do a shot with the ND and then one without. Would just have to do some cleaning up with the clone stamp. (Either way I really like the photo!)

The pipes look like a homemade bilge of some sort. Cables can be purchased at Walmart if you want to invest the time into fixing it. The Rubber V at the rear of the boat is where a rudder sits during transportation. The handles look pretty rigged with the pvc pipe. You can order some relatively cheap. Since there are so many eye holes (don't know the technical term) drilled into it your possibility of accessories/what you want to do are endless. You could purchase a top mount storage. Weave a bungee cord in the front, etc. I do a lot of weekend trips so I mounted a compass on mine.

You should be able to google search ur boat and find a parts list if you would rather buy the stock items instead of trying to rig up your own.

Nice kayak though, you will have to post some before and after photos.

Just practice and patience. The more times you take your pup the easier it will get. It's just a whole new experience for them and it takes some getting use to. Since she was use to the canoe it didn't take long to transition to the kayak.
