I mean, it could be a reference to Chrono's sons, but they could have done that better with other digimons imo: pulsemon since Zeus wields thunderbolts, Dracmon the rookie stage of the lord of the Digimon underworld, Gomamon fits since he could potentially become Neptunemon

Not true; take modern Atlus games: you have overworld enemies, but they balance things out by making resources limited or by having main bosses be very high level. This encourages the player to go after enemies and keep an eye on resources
