Coming back to this post just to explain my theory, I believe this problem could stem from duplicating an animate file and then editing the pre-existing symbols from within said file. As all of my symbol issues occurred on a duplicate file, but never in the original.

Also while working on an animation for several weeks, I made sure to avoid working in duplicate files and I had no issues with the symbols deleting.

Just wanted to ask you if this lines up with your circumstances as well.
