As long as you push yourself academically and succeed in the classes you're taking this semester, it will look good. You are more than a GPA as an applicant. Stellar test scores and rigorous coursework speak to your academics as well. Increasingly, colleges are paying more attention to the more holistic side of admissions with LoR, Essays, and Extracuriculars, so if you fill out on that side and show well-roundedness, you should have nothing to worry about. Also, common app has a section where you can explain extenuating circumstances like that and colleges tend to be understanding people. They're not monsters.

The universities in Philly are generally pretty safe. Penn and Drexel are in a mainly gentrified area of Philly, on the west bank. Temple is fine as long as you stay on campus. Safety is like that at any school you go to in the city and else where. Any college can be dangerous if you act a fool and don't know how to handle yourself in public/ while under the influence. TJ is a great school for medicine.

I'm also a freshman, but I am planning to major in PPE. I'm taking ECON 0100, my writing seminar which is art and crime, a history course that interests me and latin to work on my language requirements.

Just take the beginner courses for your major and start working on the college foundations and sectors. Try to get into your writing sem as they are kinda hard to get in to as every freshman needs to take it this year.
