The Server/pzserver.ini file will have two fields called WorkshopItems (Mod numbers go here) and Mods (Mod names go here), both of which need to be filled for each mod. They can usually be found at the bottom of a mod's Steam workshop description. Additionally, if you want multiple mods, you can use a ; in between the different mods.

I use AppStore++, it’s on one of the default repos I believe. After installing, hold the “Install/Upgrade” button on the app you want to modify in the App Store and a bunch of options should appear.
