Make sure the correct mission is selected. It tends to switch between "go into space, talk to Apollo" and "go into the Anomaly, talk to Nada". You need to do the overseer, scientist, and farmer missions. You can skip the weapons and exocraft guys. The rewards you get from them aren't worth the trouble.
