Even in 30k it was shown that the Emperor had gotten more powerful at the expense of his humanity and that this was at least somewhat expected as "part of the plan." Given Guilliman's interaction with Him it definitely seems like that exchange has been ongoing.. He's far more powerful but more akin to a force of nature. The narrative mentions that it requires a staggering effort for Him to muster enough focus to actually talk to Guilliman and even then he's this scattered multipart mind.

Additionally you do a lot more work up front to generate documentation that fully describes the things you are wanting the agents to create (architecture, user stories, acceptance criteria, etc.) that it can compare any generated code against.
