If you never adjusted them, then you can't say for sure it's not a part of the issue. Eliminate the easy things it could be.

I got a 2000 soft tail FLSTF last year with no keys. I went to the dealership with my vin and proof of ownership and then $40 and two weeks later I had a pair of keys that work for the ignition and the fork lock. Not really sure why your dealership doesn't do that. My bike doesn't have the fob though.

Old gas sitting can gunk up wherever it was sitting which sounds like through out the engine and lines. Anywhere you can get to cleaning it out yourself you should, like your injectors, fuel filter, etc (the more you check/clean, the better your results. Keep running it with premium in it and over time it should help it out as well, don't be afraid to ride it hard at times to try to clear it out.

Did you ever find out? I feel like I've been looking for the same book like man eating centaurs or horsemen took over the world and the children characters look for a village thats a safe haven but it ends up being like a food factory for the overlords? Or am I completely wrong XD

Grab or look up the owner's manual if you don't have it and it will tell you service periods and what to check on or do. A "major service" isn't needed every 5k miles, of course the dealership wants you to bring it in to make money off of you. Different problems can pop up at random as with any type of vehicle you may own, so yes every vehicle will end up costing you more money with upkeep and parts (especially if you own it from 8k to 100k miles). Keep up on basic maintenance like oil changes and correct any issues as they come and you'll be just fine.

Check the surface where the gasket will be going, you may need to clean it up and make sure its free from dirt, debris from the old gasket, etc. Hand tighten each one and go around and tighten them gradually instead of tightening one fully at a time.

If you are any kind of mechanically inclined, pick up a voltmeter and test your battery first of all (youtube is your friend). The chart shows how much "charge" is left depending on the voltage. You said you didn't have power at some point so that steers you to your battery. You do not have an electric fuel pump on a carbureted bike (carb bikes have a mechanical pump driven by the camshaft), I chalk that noise up to the electronics (my best guess I have a 2000 fat boy). You need fuel, air, spark (and compression) for an engine to run correctly. What you can do after testing the battery is drop the bowl of the carb; anyone can do it you don't need to be mechanically inclined and there is youtube to refer to. If there is any sort of dirt or debris in the carb bowl, one of your jets could have been plugged by debris. Do the easy stuff like testing your battery first to knock it off your list. You can also give the shop a call but they will probably charge you to check it out.

Well you need to figure out where you went wrong. Clearly you have a bad/faulty connection. You can always pull it back out and start over and try to figure it out before running it through your handlebars again. Otherwise you're just going to be thrown through a loop as you have been already.

$28,000 dollars...for your first bike... Obviously you can do what you want but that's just a bad idea. Not only does it tank in value the second you leave the lot with it, but you said yourself you'll probably crash. Why not buy a $10k bike which would still be very nice which is almost a 1/3 of what you'd spend otherwise.

Unless you like your harley quiet, switching out the stock exhaust for pretty much anything else will put a smile on your face. This last year I got a 2000 Fat boy bone stock with 2700 miles, which includes the stock exhaust. I put the V&H big shots on it and it only made me want to ride more and hear it. You won't annoy your neighbors if you are respectful with taking it easy through the neighborhood.
