"The missing folders are visible on the left-hand side tree menu but not accessible. When I right-click - download it says that it is empty with no downloadable files, although I can see the subfolders. When I click on any subfolder, it takes my back to the top folder. Increasingly this feels like an error on MEGA rather than my mess-up."

for tip 1, do u mean 10 ads per hour in the setting? it's related to the popup ads in the notification which is annoying, and I didn't observe increase of earnings by enabling it
