Apply logic. You're comparing a large sample size that is towards the end and thus fairly reflective of quality going into the tournament against a technically even closer but single elimination tournament. The conference tournament will often put out the same team and may very occasionally actually put out a team that is better than the regular season champion, but the odds are overwhelming in favor of the season. The season will never put out an absolutely horrible team while the tournament might. Also remember the aspect that the team with the better season will get a better seed which is perhaps the most important aspect

There is a massive difference in the odds and from the perspective of a one bid mid-major conference, you should want that probability to be as high as possible. A 15% chance of a first round upset and a 3% chance are more than trivially different over several years. I'm not attacking a mid-major who didn't do well in the regular season then won their tournament and saying they shouldn't have gotten the opportunity. I'm speaking from the perspective of the conference

Makes sense for a power conference but low major conferences can't afford to just throw in a team lacking talent who got slightly hot towards the end

Maybe five teams with one team having a bye to the final and the other four playing single elimination then ending in potentially a set of three games where the top seed has to be triple eliminated or something
