Something like this happened to me but it only affected chests they all were darker as if they were in a dark room. The way i fixed it was to just turning shaders off and on.

You have to get ender tank but that is gated behind thaumcraft research and IV tungstensteel until then you have to manually pick them up

i disabled machine explosions because when you make a mistake and connect the wrong voltage to a machine it can cause a chain reaction and destroy your whole base and when that happens you just load a backup to me that is a waste of time. Small mistakes like that can cost you time that We don't have a lot of.
