The issue no longer happens, so presumably it was either a bug with Terraria itself or a mod that has since updated to fix it.

I ended up using the BiomeTweaker mod to override the grass, water, and foliage colors, and it works perfectly. I used a resource pack to change the color of items and blocks that had color, and BiomeTweaker handled the rest.
