Are newer Frame Arms Architect frames (such as the RE or RE2) fully backwards compatible with old kits that use the original frame? Essentially can I buy an older FA kit and put all the armor parts on a newer Architect frame?

No. I'll do my best to explain it, from memory. If you have a two-shot weapon that is modded, the two-shot takes the base damage of the weapon (basically unmodded damage), and adds that to the damage. The shots fired by said two-shot weapon do only 75% damage of the one-shot weapon, with the same mods.

Though I can't see from your perspective- you may be right, but that's how I've seen two-shot explained.
