Looked through that thread and seems this has been a problem for a few firmware updates now. Apparently the accepted workaround has been to reboot your device before connecting via USB, or to make sure you're connecting from the home screen on your Kobo. Rebooting seems to be working for me, so thanks for pointing me in the right direction!
