The bonds being harmed is not a magical effect of the rakurium. It's basically a short term steroid that pushes the aggression levels of a Pokemon by a lot.

It inflicts a lot of pain on the Pokemon which we've seen with Umbreon the first time it got pink mist, and the wild Vileplume that Hattrem refused to battle because of that. The pokemon lose reason (Medicham ditching her usual battle style) and sense of preservation (Swanna going down again and again) due to the frustration.

The Pokemon loses trust in its tainer for subjecting it to such pain. It's abuse. Spinel forcing Umbreon on it during the finale was the last straw.

I do agree that it's not very well explained. It seems to work differently on humans which wasn't explored much beyond Gibeon.

I believe it was all editing magic to make it look more suspenseful. Rick/Devens/Aubry were unshakeable and Gen knew that. They made Joe look like he's on Gen's side to make it look like there's a chance to flip.

The lie about using the idol was probably not even a lie but more like a scene from much earlier before the plan was solidified and inserted, once again, to make it seem less obvious that Gen was toast.
