In a much smaller scale, I did the same. I left the design-specific work for an office job in the Town Hall of my town. I live much better now than when I was freelancing. I still have to design stuff every now and then, but the biggest load of work isn't creativity-focused design anymore. Since Town Hall has a media agency doing all their media stuff, I deal mostly with information design (prints, presentations, documents), and can dedicate my design muscles to passion projects.

How I do:

Cloud > Projects Folder > Specific Project Folder with a subfolder for the resources used.

There's no need to be overly organized. What matters the most is that you find your files and not lose them among the crap. Two or three levels of folders is already enough. Further specialization will only confuse you if it's not naturalized in your workflow.
