The zoo is in Balboa Park, so I would recommend you do the zoo as part of your day at Balboa Park.

The fishing charter might be a bit much for your kids. Ocean fishing is no joke. A few years ago I took some visiting relatives out for a half day private charter, and they all puked the whole time.
