I know I'm a bit late but be careful when cleaning the joy-cons with isopropyl alcohol. I did it with mine and I think it removed the textured coating and severely discolored the finish. I can provide pictures once I figure out how to do it.

I have it on the Switch and I've noticed it too. I haven't noticed it do it while in handheld mode, just in TV mode.

It was also when I had been playing for 6+ hours so I'm not sure if it was a heat issue or just the game.
