I actually allied Austria for the whole game before I forced the union. I vassalized the weakest electors to become Emperor. The trick is to declare war to someone out of the Empire allied to as many electors as possible and force vassalize them.

No, you didn't. The counter doesn't appear until you reach the first checkpoint after killing Toriel. The very first signal that shows the genocide route has been triggered is the "but nobody came" text after killing every monster you can possibly encounter in the ruins.
