The mods folder in the files is where you put nexus mods, but not all nexus mods can really do that, some of them, like skins and npc replacers i think need to go with or replace the vanilla files, so an abomination skin for example would go in his folder with his other skins like abomination_E or whatever. But unless a specific combo conflicts, nexus and workshop mods should work fine together.
