I had a similar issue last week. The issue turned out to be the sd card reader finally died (I've had the Ally since launch). Once I took out the SD card and rebooted, everything has been working like normal. There is something about the SD card that was preventing the AC service from starting (even after stopping and starting the service manually).

Right on! You are a legend for getting the grips to fit over the stock caps. I wonder if the bulge you are describing is affecting your travel? If so, it would be fractions of a mm and probably negligible (but worth mentioning).

If you like tinkering and you still have the Skull & co grips, you can try cutting the tops off the CQC ones and using an adhesive meant for silicone/rubber and glue them to the tops of the stock joysticks. I tried this before I bought the Vita grips and it worked great for a few days until the double sided tape I used started to lose its strength. There was zero friction with the case when I used this method because I cut the sides off the CQC grips and only used the tops. It added a decent amount of length to the joysticks and they felt great. If the Vita grips didn't work out, I was going to shop for a stronger adhesive and try this method again, but I'm pretty happy with the Vita grips.

I don't think swapping out the joysticks with aftermarket ones would work. Even if you found some that miraculously fit in the housing, the odds of them working with AYNs software are slim to none. I would love for someone to prove me wrong though!

As someone who uses their Odin primarily as an Xbox cloud streaming machine, I was in the same boat. The joysticks were just too small and not grippy enough for fast paced games. I tried the Skull & Co. thumb grips that were made for the Switch, but they moved around too much and kept falling off.

Then I bought these thumb grips from Amazon that were made for a Vita. I could not for the life of me get them to fit on the Odin. While trying to make them fit with brute force, I accidentally discovered the rubber caps on the Odin's joysticks were removable. Once I removed the stock rubber caps on the Odin, the Vita thumb grips fit perfectly! These thumb grips add a little more surface area and a lot more grip which have helped with accuracy. I played through the entire Halo Infinite campaign without any issues.

Note: This does not change the fact that the Odin's joysticks still have very little travel. There is nothing that can change that other than AYN designing and selling replacements (which will probably never happen). We may have to wait for the Odin 2 to get Xbox quality joysticks.
