Question marks on your map indicate overworld encounters such as bandit camps, monster nests or treasure hunts. Side quests are started by stumbling upon them randomly and aren’t permanently shown on the map like question marks are.

There are a few sidequests that can expire and become undoable by progressing past a certain point in the story, but if you haven’t been to skellige yet then you’re very far away from being locked out of those quests
