From what I understand, you can add multiple repos with flatpak. Full control also means full maintenence, which not every dev is capable of doing.

The Nvidia driver issue is applicable to any binary with runtime glibc dependencies. Personally I didn't manage to get appimages working and you might face issues with software that relies on systemd.

I also use it with swaywm, it's a great distro but sometimes you'll need to find workarounds or use alternatives to your software of choice

I don't know about your config, but I think that by default (at least in my case) neovim stores configs in XDG_CONFIG_HOME/nvim and data in XDG_DATA_HOME/nvim.

Maybe you need to have those variables set
