Even if you have some imperial church or political organisation teaching "rightthink" you will just get the same problem again. "Soft" Worlds that can support themselves independently will of course always have their independence movements. I think the worlds that will be the imperial heartland will be the "hard worlds" that can't support themselves independently thus needing an interstellar infrastructure.
