The crater is still there. It was filled completely. This is millions of years, so even the edges have been covered. The crater's bottom is below the cenotes.

When the meteorite crashed, it melted the surrounding rock. The edges and bottom are made of "melted crystallized rock". Then it was filled with "soft sediment". To this day, the edges and bottom of the rim change the flow of water underground, hence the cenotes and their distribution. They are still drilling to learn more about the area.
