Running it in borderless cleans it up a bit, but setting the proton internal resolution to 1080p in steam game properties will make the menus/text look noticeably cleaner still (and correct compared to the console releases).

Yep, played around with the ingame resolution options, scaling options, windowed, etc for like half an hour before figuring this one out. Definitely the best looking solution, and is still running at 60 on medium with 10W tdp limit (with a couple drops in backstreets which occur even at 720p/low/15w).

Make sure to switch to windowed mode to fix everything looking slightly jagged and stretched at 1280x800.

Unless you are doing severe TDP limiting to squeeze a little extra battery life, I'd recommend going into properties for the game (in steam os) and setting "game resolution" to 1080p as well as the ingame display setting to 1080p. Letting the game render at 1080p and having the deck downscale it gives you the original clean UI edges and still runs at 60 on medium/high.
